Correspondence between target sequence and PDB

For those wanting it quick: download target structures modified to match sequences.

Unfortunately, target sequences often do not correspond to pdb sequences exactly. Since all server models were made for the target sequences, we modified pdb files to match target sequences, both in residue numbers and amino acid types. Here, we show mapping between the two sequences and list changes made to pdb files. For each target, links to raw pdb, modified pdb, PyMOL scripts to display modified pdb and domain definitions, and a link to the target page are provided, followed by an alignment between the target sequence and pdb sequence:

  • in each alignment, the first line is target sequence, the last line is PDB sequence
  • the middle line shows correspondence status for each position:
    •   |   matched
    •   ~  one of the sequences lacks amino acid
    •   :   amino acid in target differs from amino acid in pdb (also shown on yellow background)
    •   *   position removed from pdb as its SD of Cα displacement in NMR models is above 3.5Å cutoff
  • mouse-over amino acid shows residue number
  • pdb sequence is colored by domain from blue to red, gray letters are not included in any domain
  • discrepancies between target and pdb sequences are noted below an alignment, changes made to pdb sequence are listed
  • residue ranges for domains are given
  • in target sequence numbering (target) and pdb file numbering (pdb)
